I was basing them on planets larger than Earth, to hold at least 30 billion per planet, 4 billion per moon, with the Star Fleet concept where 200 billion are based onboard huge Civilian Starbases, as well as the Star Fleet. Minimizing space is the main concept of squeezing as many people into a small space as possible, with people digging inwards and expanding upwards more than just quantitative structures. I see. I see. Thought about the problems regarding the logistics of foodstuff as well? All planets and structures being self sufficient, or the whole system optimized to work together for the production of enough (or even enough quantity of food while maintaining good quality). (Though I know there are more sciencey ways and shortcuts to not let this kind of thing even be a problem.)

Well, after over a thousand years of agriculture, even some 'less modern' Battleships (Like the Yui in the Search for the Old Archive Thread) possess Aeroponic and Hydroponic farms to produce fresh vegetables and grains for the populace. Accelerated farming and scientific advancements allow for harvest to be carried out between one or two months after growth. Entire space stations are committed to producing food in such a way for their local fleets, where after harvest, the foods are sent on freighters which warp to their target supply points and distributed within twelve hours. The food stations follow the Fleets, but are vulnerable to attack if left behind, something which is not an issue when the Relikan Star Fleet is on the defensive with 99.99% of their military, with less than a hundred individual fighters roaming the galaxies on the hunt for invader outposts.
Meat in Space is considered a luxury as one does not waste space station room on animals. Instead, meat is sent up from the planets in cyrochambers, in quantities able to feed an entire fleet for three months.
Alright, let's do some calculations for the Relikan Star Fleet / Star Reavers.
Terraforming planets play a critical role, where uninhabitable land and terrain is minimized. Earth's current population density with 7 billion people in Inhabitable land is 285 people/square mile(Rounded Up). 12.5% of Earth is considered Inhabitable land. If we bring that percentage over to a single planet of Jupiter's size, it would be able to sustain a population of 844 billion people with one eighth of it's surface area according to Earth's standards of inhabitable land.
Calculation table -
Earth's Population Density over Inhabitable Land = (35 per sq. mi) x 8 = 280, changed to 285 per sq. mi.
Earth's surface area - 196.9 million mi² Jupiter's surface area - 23.71 billion mi²
Divide Jupiter's surface area accordingly and multiply with the population density, we get 844bil able to be supported.
Now we know Jupiter's a Gas Giant, but the Star Fleet (JRSF) is based in HD 100546, where a possible solid planet 20 times the mass of Jupiter might exist. If we follow the billions of planets owned by the empires and other territories, is it not possible, that perhaps near the outer rims of a galaxy, another such planet exists, providing most of the land mass required for dwellings?
With that, terraforming of other planets can free up agricultural space, and assigning some planets as Farm Planets could create an excess of food production. With FTL travel powered by the Relikan Star Fleet's Plasma Core Generators, speed of carrying such goods within a single system is of little to no issue. Underground caverns and chambers could be assigned to produce mushrooms and other fungi, aeroponic technology allows for high-rise farms which are maintained by residents of dwellings. So say I minimize mountains, create more land than water, reduce desert land and tundra. These actions may create even more space for living people, so having about 14 planets and 40+ moons for living and production doesn't seem that impossible.
Starship/Starbase construction is done almost entirely in Space, using the Constructor-ship concept.
TL;DR -
Food production sources - Planets (Meat Included) Moons (Meat Included) Starbases Space Stations Capital Ships
Water sources - Planets Moons Structures (Water recycling and Reverse Osmosis allows human and mechanical waste to be recycled into drinking/industrial water.)
Transports - FTL Logistic Chain of transports within a Single System. Advaned Cyrochambers, meat can be stored for up to a year, fresh produce are grown within the ships at an accelerated rate.

(Read everything.) And I am surprised with the depth of planning. Everything from how and where it is produced, to how it gets to where it needs to be.
In regards to the terraforming part, yes it is passible to fit that many people with your current amount of planets and moons, but just don't forget that a huge solid planet would have a rather devastating gravity as well. Was the reason why I at first I didn't think much of the number, then noticed how bad gravity would be for a solid planet, say... the size of Jupiter. But looking at how you thought about increasing the pop per square meter even before everything and vertical expansion. I doubt that you would need such huge planets. Even something slightly bigger than Earth with more habitable areas and something similar to Tokyo's population density. Would get you around.
Tokyo Populacional Density - ~6 thousand people per square kilometer
Earth's Land Surface Area - 149 million square kilometers
Which would get you 894 billion people on the planet. So with that much optimization you wouldn't need incredibly big planets.

Yeah, I was thinking that one of the planets will have to be Coruscant-like as a population/economic hub, but thinking about the insane pollution, no... just nah.
High population densities are okay, especially with crowd-reducing infrastructure. I'm living in a city-state with 7,148/km2 density where proposals to create space and keeping gardens on residential areas appear every once in a while on the newspapers, and the crowding is just... no... xD
So yep, increase the habitable land percentage from 12.5% to maybe 25% for population centers, increase the water bodies and arable land for farming planets, and keep the military/nuclear industry in space.

The Federated Colonies simply produce synthetic food on the band in order to deal with their problems. I should eventually try to think about it, but obviously with their refugees and overpopulation, they have some problems with food and supplies.

Now, about the app, in general, theerr would be a couple things:
- In general the Abyssals don't leave survivors. I can let them slide, but they would be the only survivors. - In order for them to be introduced now, I need them to have been defeated only by the normal low Invaders. I can't let them know anything about the True Invaders. And, once again, there is something that should have made them forget the final plans of the Invaders. - Portals or not, they could have only escaped if the Invaders let them to escape. The Markers can completely block any type of FTL travel.

Well, the Relikans grew to a population of 700bil over 500 years so there was plenty of time for strategic planning and organization of resources. They do not suffer from refugees because the Invaders not only destroy their worlds, but destroyed their fleets as well. It's not rare to find Relikan families of 6 children and above, because Jupiterra has always faced a population shortage, that they'd want to lessen the population density in Jupiter for more space by sending pioneers into space, therefore the conception of the Relikan Star Fleet.

The Colonies are probably one of the largest and most populated nations in the known universe. Unfortunately with the Intergalactic Wars and now the war against the Invaders, their territory has shrunken, and they face a lot of problems with refugees and overpopulation. The Milky Way has also been deeply scared by the wars, leaving big problems in production and supplies. The Colonies are trying to adapt, but it will take a while.
